At the beginning of the article, it says that Parental child abduction is not a crime in Japan. However, when he tries to parentally abduct his children, it is a crime. How does that make sense?

Because the mother had legal custody in Japan. In America, she is guilty of child abduction because the father had legal custody at the time of her abducting the kids.

This is scary stuff. I live in Japan, my wife is Japanese and we have two kids. I can't ever see her doing something like this of things went south but I bet he couldn't either. My heart really goes out to him.
